I'm going to attempt to list all the federal routes as a first step in creating the system. Sources are:

A few preliminary remarks:
Routes have gaps through cities, and an alignment to continue through is not always signed. Branches and "business routes" share numbers with the main routes. Datos Viales appears to include many through-city routes that are not federally maintained; Longitud Red Federal includes some historic info on when portions were given to cities.

*1 Cabo San Lucas (19) - Tijuana
**Aeropuerto de los Cabos: branch (signed, at least in 2009)
**Cereso los Cabos: branch (unsigned, at least in 2009; only appears in GIS)
**Caduaño: branch (unsigned, at least in 2009; only appears in GIS)
**Miraflores: branch (signed as both 1 and blank, at least in 2009; GIS puts the end here, while DV and LRF say it's 2.2 km, which puts the end here)
**Santiago: branch (signed as both 1 and blank, at least in 2009; GIS puts the end here at the square, while DV and LRF say it's 2.3 km, which puts the end about here)
**Los Barriles: branch (signed as blank, at least in 2009; not in any source)
**La Paz: gap (I can't determine how it's signed, but it's not via the bypass (or is it?); southbound (at least in 2009) both routes at the split after the airport are signed as 1, but a km post still exists on the west branch (Constituyentes), which also connects to the Pichilingue branch; the east branch was probably "Libramiento Las Garzas", now locally maintained)
**Cicimar: branch (only in LRF as 2.2 km; it's not clear where it branches from 1)
**Pichilingue: branch (signed on at least one pair of km posts; GIS and DV call it 11; GIS shows it looping around the peninsula but DV and LRF end it approximately here)
**Aeropuerto de La Paz: branch (signed, at least in 2009)
**San Juan de la Costa: branch (signed, at least in 2009; ends approximately here, where it becomes BCS 163)

**Aeropista Paralelo 28: branch (unsigned, at least in 2009; only in LRF)

**Bahía de los Angeles: branch (signed; listed as 1 in DV and GIS, but 12 in LRF; as of 2009 there was one sign on the mainline marking it as 1 and several as blank; km posts also say 1; GIS shows the endpoint at the circle but the distance in LRF appears to continue to the end of the boulevard)
***Parador Bahía de los Angeles: branch (don't know where this is or if it's signed; GIS shows a branch east of the airport but it's more than 3 km)
**Aeropista Santa Inés: branch (unsigned, at least in 2009; only in LRF)

**Ensenada: gap (signed via Avenida Reforma, General Agustin Sangines, Boulevard Lazaro Cardenas; also signed via Avenida Reforma, Calle Novena, Avenida 20 de Noviembre, Calle Decima - this is the truck route; branches listed in LRF given to local maintenance in 2004)
**El Sauzal: gap (obvious route)
**Primo Tapia: gap (obvious route)
**Rosarito: gap (obvious route)
**Playas de Tijuana: branch (the 4.3 km section appears to begin here and follow what is signed as 1 and 1D to the Playas exit, but where is the 1.30 km section? east or west of this?)
**Tijuana: gap (probably makes sense to end it at the beltway)

*2 Playa Lauro Villar - Ciudad Acuña
**Matamoros: gap (signed via Manuel Cavazos Lerma and Calle 1a de Mayo?? note this sign with its arrow changed, but was that because of construction somewhere? there is a bunch of signage for 2 if you continue straight)
**Puente Internacional de Libre Comercio: branch (unsigned, at least in 2009; locally maintained?)
**Rio Bravo: gap (signed westbound via both the bypass and the business route, at least in 2009; eastbound there's no business route access)
**Puente Internacional Reynosa-Pharr: branch (signed, at least north of 2 in 2009)
**Aeropuerto de Reynosa: branch (unsigned, at least in 2009; only listed in LRF, not GIS)
**Reynosa: gap (signed via Boulevard Morelos, one-way pair straddling the canal, but eastbound traffic is directed south on Calle Rio Mante, probably all the way to Boulevard Jose Maria Morelos; westbound traffic turns left off Morelos at Calle 11 and presumably right on Rio Mante, but then left on Avenida Praxedis Balboa, right on Jose de Escandon into Calle Josefina Menchaca back to the main highway; perhaps it's now on the bypass??)
**west of Anzalduas: loop (unsigned, at least in 2009)
**Gustavo Díaz Ordaz: branch? (unsigned, at least in 2009; locally maintained since 2007)
**Ciudad Camargo: branch (unsigned old alignment east of downtown, at least in 2009; signage is via bypass)
**Puente Internacional de Ciudad Camargo: branch (no idea if signed)
**Miguel Alemán/Los Guerra: gap (obvious route) and bypass (signed as blank, at least in 2009; not federally maintained in any source)

**Nueva Ciudad Guerra: loop (signed at both ends, at least in 2009)

**Piedras Negras: gap (signed via Boulevard Republica, but signs also point eastbound inside that bypass, meeting with and overlapping 57)

**Ciudad Juárez: gap (poorly signed via the beltway, even though federal maintenance exists inside the beltway to Calle Ramon Rayon)

**Tijuana: gap (signed inside the beltway; GIS shows it going right at this split but LRF seems to show maintenance ending near the beltway; that split may be the best endpoint)

*3 El Chinero (5) - Tecate
**Ojos Negros: branch (unsigned, at least in 2009; only appears in LRF, not GIS or DV)
**Ensenada: gap (signed via straight route to ocean, then Boulevard Lazaro Cardenas)
**Ensenada-El Sauzal: overlap with 1 doesn't appear to be signed
**El Sauzal: gap (obvious route)
**Campamento Guadalupe: branch (where?)

**San Felipe: gap (obvious route)
**Puertecitos: loop (don't know if it's signed; only in LRF, not GIS or DV)
**Laguna Chapala: south end is in the middle of nowhere per LRF and GIS; DV takes it back to 1 along an unpaved road that is signed as a through route to San Felipe from 1; https://www.periodismonegro.mx/2019/12/17/febrero-al-100-carretera-san-felipe-laguna-chapala/ claims the new paved road is opening February 2020

*8 Sonoyta - Puerto Peñasco
**Sonoyta: gap (signed via obvious route to border)
**Aeropuerto de Puerto Peñasco: branch (not sure where it is; only listed in LRF)
**Puerto Peñasco: gap (this may be the best endpoint, a major intersection with a sign for the town, although GIS shows maintenance ending farther east at Boulevard las Conchas)

*9 Cadereyta Jiménez (40) - Allende (85)
**Cadereyta Jiménez: GIS shows continuous maintenance around the east bypass; signage marks both bypasses as (to) 40 with NL 9 straight through the city - but south is also signed as NL 9; one correct sign exists on 40 showing the east bypass as 9, and there's probably nothing through downtown
**Atongo de Abajo: loop (not signed; only shown on GIS, partly along a dirt track)
**Allende: gap (signed around the east bypass)

**Ojinaga: gap (eastbound signage ends where maintenance does, at Boulevard Camargo (CHIH 67), but signs do point from the bridge along the obvious route; a couple branches were given to the city in 2011, including along Avenida Morelos to the train station)
**Coyame: branch (unsigned, at least in 2009)
**Aldama: gap (obvious route, but turns aren't signed, and with no signage at the west end of the business route it acts more like a branch, ending where maintenance ends about here) and bypass (signed but locally maintained)
**Aeropuerto de Chihuahua: branch with gap (unsigned?)
**Chihuahua: gap (signed westbound via Avenida Teófilo Borunda and Periferico de la Juventud, but eastbound signage is missing for most of the route, and doesn't appear on the alternate via Vialidad CH-P until you pass downtown)
**Chihuahua-Cuauhtémoc: state maintained, but signed as federal
**Cuauhtémoc: gap (signed westbound through downtown but eastbound on southern bypass); southern outer bypass under construction
**La Junta: westbound is signed the long way around to avoid a left turn; if you instead go straight, 16 is signed to continue into La Junta, probably an error
**Hermosillo: gap (signed to Periferico Sur, which carries 15)

*17 Moctezuma (14) - Agua Prieta (2)
**Moctezuma: gap (signed via west bypass, which is in LRF as 14; straight into downtown is signed for 14)
