My log says "Waypoint label(s) not found in line: KY US31E KY61/1618 KY61_S". However, these waypoints are indeed listed on the HB. I'm not sure why it would be appearing as an error in my log.

Your underscore character isn't plain ASCII text.  It's probably some special character inserted somewhere along the way.  In a plain text editor, remove and retype the KY61_S label.
